چکیده

quency motions, the so called "essential" degrees of freedom [1, 2], which typically appear in timescales of nanoseconds to microseconds and play important roles in signalling, activation and enzyme function. Despite the rapid growth of computer power these timescales are not accessible with current molecular dynamic simulations systems. The CONCOORD system attempts to alleviate this sampling problem by predicting protein flexibility from geometrical constraints, thereby efficiently crossing local barriers in the rugged potential energy landscape.

A constraint solver for discrete lattices, its parallelization, and application to protein structure prediction

This paper presents the design, implementation and application of a Constraint Programming framework on 3D crystal lattices. The framework provides the flexibility to express and resolve constraints dealing with structural relationships of entities placed in a 3D lattice structure in space. The paper describes both sequential and parallel implementations of the framework, along with experiments...

Variability of the Cyclin-Dependent Kinase 2 Flexibility Without Significant Change in the Initial Conformation of the Protein or Its Environment; a Computational Study

Background: Protein flexibility, which has been referred as a dynamic behavior has various roles in proteins’ functions. Furthermore, for some developed tools in bioinformatics, such as protein-protein docking software, considering the protein flexibility, causes a higher degree of accuracy. Through undertaking the present work, we have accomplished the quantification plus analysis of the varia...

Constraint Based Protein Structure Prediction Exploiting Secondary Structure Information

The protein structure prediction problem is one of the most studied problems in Computational Biology. It can be reasonably abstracted as a minimization problem. The function to be minimized depends on the distances between the various amino-acids composing the protein and on their types. Even with strong approximations, the problem is shown to be computationally intractable. However, the solut...

Rumen Degradability and Model Prediction of Nutrient Supply to Ruminants from Different Processed Soybean Meals

DVE2010 system was used for model prediction of nutrient supply to ruminants from soy bean meal (SBM), extruded soy bean meal (SBE) and full-fat soybean meal (FSBM). Extruded soy bean meal had the highest truly absorbed rumen undegraded protein in the small intestine (ARUP) followed by SBM and FSBM. There was no significant difference between SBE and FSBM in the case of truly absorbed rumen syn...
